My understanding is that a local count is made for first preferences, which is sufficient for the AEC to call most seats, and then the ballots are all shipped out to Central got verification.
This way, if the seat is seriously close, it's actually officials counting the votes in those seats, but that's a long process and involves a recount, and preference count.

So it's conceivable that the seat was called pretty much straight away, the AEC office just thought they'd lost the bag internally and it was only at the latest verification stage that they identified that they had never actually received it.

It stinks, but for different reasons
A. There's insufficient oversight of temporary election workers. Which is a systematic issue.
B. State media is covering up, rather than publishing facts which would cause doubt in government. Specifically administrative government.
C. This becomes a practical issues when if comes to the registration of minor parties, who's funding and registration may be in the order of a hundred votes.

Support for major parties is at an all time low, but the story here might actually be that there are serious structural barriers to the registration of minor parties. Nobody can even get on the ballot.

And that's been my suspicion a long time, because many minors on the ballot are simply proxies of major parties, or factional elements of a major party. They essentially get on the ballot with major party support. The greens might just say "you five hundred people, put animal rights as 1 and us as 2 instead of the other way around, so animal rights stays on the ballot and the greens get to spots on the ballot paper". That's not illegal.
Very few minor parties are actually independent.

So rather than vote rigging, my angle here is that's there's an active and systematic effort to suppress the formation of a "third" party in Australia.
